There are no problems with running a portable and an installed version, as long as you don't have both opening the same library at the same time. As to multiple portables, no idea, but I cannot imagine why there should be issues with that. The same caveat applies, of course.

One main for everything, keeping every book I add unmodified. Only modifiing a copy of the book when I need/want to. Converting a Kobo book i buy to KFX for my kindle, for example.
The other just for removing DRM. After DRM the book will go into my main library. |

Can the plugin be disabled, see attachment - if so, then that might be preferable to maintaining two portables and switching between them.

Takes a few seconds to add a book to the DeDRM Calibre (removing the DRM). Then add the resulting file to the main Calibre. Not much different than going into settings and enabling/disabling the plugin all the time. Plus I won't have to worry about forgetting to turn it back off. I won't be maintaining the DeDRM Calibre at all.
