I tested deleting the config directory and starting clean with an empty library but still the same problem. Saying that it works in the computer I'm using to write this..

Mostly out of curiosity: what is your full Windows Build version (UBR)?
I sense Microsoft forcing users to migrate to Win11, this is not going to happen for me. Anyway, each time I update win10, I get a new unpleasant surprise. This might be entirely unrelated but there's my rant. |

According to that debug log all the actual calibre code has finished and exited, the hang is happening in python interpreter shutdown. Does it happen if you reboot in safe mode?

Hmm only fix I can see for this is to unconditionally force kill the process then, but I am reluctant to do that as it could break something in one the calibre dependencies trying to do some cleanup at exit.

Possible complication, based on chatter concerning the latest builds of Windows: Microsoft is trying harder and harder to expand use of the previously-run-programs cache, and that appears (according to the chatter) to be a Python-Windows interface issue. I've noted a similar issue with other Python-based programs since the January Windows Update.
I resolved it on my machines by emptying the previously-run-programs cache (I use BleachBit because it's easy for me to teach newbies to use, but there are many other options), which ended all of the processes and allowed a normal installation cycle. It seems to creep back in later, though -- especially upon updating plugins and doing a commanded-from-within-Calibre restart. |

I believe the issue is now fixed @kovidgoyal
I've been monitoring the processes on some occasions when I was doing frequent restarts, and now I did tests with 9.5.101, and it never happened again to have stuck processes. You may quickly check what was happening before the fix by doing a search for process_count. Days ago I've had occasionnaly up to 9 instances stuck. I've attached the monitoring log. |

Yeah that fix is basically force killing the process once all calibre cleanup code has run.
