A little bit strange. The current version of Kobo Utilities is 2.21.1 and shows all options even those not supported in the current firmware though they will be greyed out. The two Shelves items are definitely visible. See attached image.

Well, here is where I am at based on the feedback I've gotten since my last post:

1. When the device is plugged in, Calibre automatically updates the metadata, including any Kobo collections which have not been "ignored" in the Kobo Touch plugin.

2. Kobo Utilities > "Get Shelves" can be clicked once the device is plugged in . . . but it will only retrieve whatever shelves each book currently has. Which means, it is essentially pulling information from the Kobo that was just sent to it from Calibre.

This puts me back in the position of only being able to manage shelves from Calibre OR from the Kobo, but not both. Not a terrible place to be since I've been managing my collections from the device up until this point, but again I suggest that it would be beneficial for the above steps to occur in reverse order - FIRST check the user's device for shelves, THEN give them the option to make changes in Calibre. Make sense?

Most people seem to prefer to do the collections from calibre. It's easier since you can select multiple books at one time, restore collections easily after a database wipe, etc.. The Get Shelves option was originally (AFAIR) intended to bring shelves created on the device into calibre for future management from there. It's not intended to be run on every connect.

Try deleting a few eBooks you've not start reading from your Kobo. Then in calibre send them to your Kobo. After they are sent, eject your Kobo. Once they are imported, unplug the USB cable from the computer. Now connect the USB cable to the computer. Once calibre is done sorting things out, eject the Kobo and see if the collections are there.

If not, then something isn't set correctly in calibre.

That's fair enough, but the default behavior still shouldn't be to delete all the collections from a user's device. For example, in the Kobo Touch plugin there is a checkbox at the top of the collections tab which enables or disables collection management. If that defaulted to being unchecked, then I would have to manually go in and turn on collections management in Calibre. Even if I did want to manage my collections with Calibre, there's no way for me to know in advance that turning on collection management in Calibre would automatically overwrite/remove all my collections unless I used the Kobo Utilities Get Shelves function first (which seems like quite a stretch for me to intuit as an end-user).

Kob Collections not updated or not correctly

I had Calibre 8.2.1 installed with the standard koboTouch plugin and used exactly the same settings as I had in the koboTouchExtended with Calibre 7.26.0.

The collections on Kobo were not updated at all or not correctly with a wrong number of books in it in a certain situation. I played with the settings, but no success

I had to return to Calibre 7.26.0 with the koboTouchExtended activated and with the original working settings as I tried in the latest 8.2.1.

I will wait till it has been proven to work

It does work. I've not had any collections messed up and I've not had any collections where books were not put in. Are you sure you have Automatic metadata turned on?

Go to Preferences > Sending books to to devices. Next to Metadata management, make sure it's set to Automatic management.

Out of interest could you post what your configuration is in calibre 7.26 for collection management; it would allow someone to replicate your environment and the 7.26 to 8.2.1 upgrade to try to understand what happens.

What would be best is both a copy of the calibre startup log when running in debug mode (this would show what plugins and versions are installed) plus screenshots of all the config screens from both the native Kobo Driver and the KTE driver.

I understand that Kindle doesn't do collections. Does it matter which setting is selected for Metadata mgt. for a library of books for Kindle only?

My settings for koboTouchExtended plugin on Caibre 7.26.0 which works fine

Device is Kobo Libra.
I use Auto management and the kobotouchExtended plugin on Calibre 7.26.0
I added a custom column named Lookup name: collections with type: text columns shown in the Tag browser
In the browser you see #collections when you hoover with the mouse over the header.

Tab File Formats
----------------
kepub to cbr are checked
Read metadata from files on device: checked
Use sub-folders: checked
Save template: default {author_sort}/{title} - {authors}

Tab collections, covers & uploads
----------------------------------
Collections: checked
Collections columns: checked (I had a field entry that was empty and that worked for me. I tested also okay with #collections as my column field name is #collections)
Create Collections: checked
Delete empty Collections: checked
Use Kobo viewer for EPUB books: checked
Do not treat replacements as new books: checked

Tab Metadata, on device and advanced
------------------------------------
Update metadata on the device: checked
Set series information: checked

Hyphenation and Modify CSS tabs are kept with the defaults
