In general, publication order works best, I think. Prequels, by definition, assume you are familiar with the already published books, plot lines, and characters. They are more like flashbacks but on a larger time scale, and fill in additional details and back story.

For series that don't have a proper numbering, I usually go by publication order. Other times I set all the series indexes to 0, though it looks a bit ugly.
