I have hyphenated 400+ (Hungarian) ebooks in less than 10 minutes.
Kobo did some work in 3.16.0 to fix hyphenation. It is still not perfect, but seems to be better. If you load a Hungarian hyphenation dictionary onto the device, it should work. It would also be interesting to hear how well it works.
