Extraneous input

I have been debugging ePub validation errors in my file called zephyr.html. To try and focus on the problem area, I created a new html file called AppendixY.html by copying and pasting the source from zephyr.html. I looked at AppendixY.html and it was only the 180 or so lines I expected. However, when I ran the conversion, the epub file not only contained AppendixY.html but it also contained all of the split files from zephyr.html. What am I doing wrong?
