Can someone please, explain what the options
Javascript enabled and Plugins enabled are for?

As default Javascript and plugins are disabled in the epub content for security reasons. This means, if the author of the epub has included some Javascript code or e.g. a flash file in the content, these are not executed.

OMG, I should be wary of the JS in the epubs !?

Thanks a lot for having thought of it and disabling them by default.
