Missing books in koreader

I succesfully installed koreader on My Kobo Glo HD.
I used the one click option.
I can just see about 120 books in the koreader list, while I have at least three times more in the kobo list.
I added a "Books" folder to the root of my device where I copy my epubs coming from other sources, and those one downloaded from the kobo stores go in the preset folders.
Any idea of what I am missing?

You should be able to navigate, in KOReader's File Browser, to wherever your book files are. If they are in a separated folder structure, you will only see those files and folders that are in the folder that you are in.

I wander if Koreader can open the books dowloaded directly from the kobo store....
Or I have to upload them to Calibre, deDRM and load as epub again on my kobo?
Probably a silly question but I am not a techie.
I want to use Koreader for some ebooks with Graphs and tables: Kobo does not allow to zoom and are not readable.
Koreader does, but apparently not on the books that are coming from the kobo store....unless they are in a different folder not visible or in a different format...

Yes, straight-from-the-store Kobo ePubs are stored in a different hidden folder. And no, going there won't help you, because they are DRM'ed.

So, yeah, you'd have to get rid of that first.

Note that MathML & SVG support is minimal, so, tables, we rock at (thanks to @poire-z ), but graphs may be another kettle of fish if they're not plain bitmaps.
