Epub Search bug, cause identified
After some more testing and re-testing, I have found what is causing search to fail on some epub's. Books that don't have a Toc entry for every file.

It's kind of ironic that search works perfectly for the same books in Kepub, (which traditionally has problems with such content.)

hint to Kobo Devs: Epub opf files have a section called <spine> Using it would fix annoyances with Kepub as well.
