All annotations are stored in the database on the device. The epub annotations you have found is a copy made because epubs are read using the Adobe RMSDK.

There has been a lot of discussion about annotations here plus some more in the calibre forum. And several ways to extract the annotations. A search will find them. Or ask the question you really want to ask.

The database. There is only one. As it sounds like you are a calibre user, get my Kobo Utilities plugin. Automatic database backup is one of the many functions it has. Otherwise it is a file you can copy, or an SQLite database you can backup with SQLite tools.

No. And I know of no tool to do it. You can backup the appropriate table in the database and restore it, but there are enough issues with doing that, that it might not be worth it. A full database backup and then extracting the bits you need later is probably the best way.

Question: Why do you want to do this?

And, the database is ".kobo/KoboReader.sqlite".

but virus put all my root directory to an unnamed folder. .kobo folder, book folders etc all in the an unnamed folder. windows cant see this unnamed folder unless i serach a folder name from inside this unnamed folder.

i can use this way by now, but i need factory reset.

So because you plugged your Kobo into a computer that has a virus, Kobo sucks. That's BS pure and simple.

Naturally! That's only logical!

(after reading a review from a wacom pen (ESM technology), by somebody saying the pen sucked as it didn't work on his Ipad, I'm not surprised by anything anymore in this respect).

Back on topic:

Sounds like a nasty thing, but hardly the fault of Kobo. I bet there are tools out there that will allow you to remove all files from that unnamed folder again. But I personally wouldn't even want to have anything to do with the data on the reader anymore. I'd do a factory reset in a flash without even thinking twice. All data on it is compromised...

I am not say kobo operating system sux because it can be damaged by a virus.

I say kobo software not usefull and interface not well designed, dont have basic features like read meta tags naturally, synch with computer etc.

And calibre sux too. Why it change my folder structure.

All the ereader community is sux. Look aldiko reader for android. Very well designed ui, easy to find and navigation. I dont understand how no body port a good reader software to kobo.

This just gets better and better.

Kobo does mark books that you have read as read. So you're missing meta tags don't mean a thing. You can sync with the computer. You just use the Kobo Utilities plugin with Calibre and once configured, you can sync your reading position on books you are in the process of reading.

You say you didn't say Kobo sux because it can be messed with by a virus. Even if that's not what you meant, it's what you wrote and if you didn'tmean it that way, please explain just what you mean.

Saying we all sux is not going to endear yourself to us and if you need help, I for one won't help without a sincere sounding apology and a statement on why you are wrong on so many things.

Might I ask as to why when you "quoted" your message, you added a comma after the anyway? As for the Kobo operating system sucking? It seems to do it's job for me and allows me to read and enjoy my ebook collection. Heck, in your case, it even found the ebooks hidden by the virus and allowed you to continue reading them. Yes, there are things that it could do better but then I never saw any claims on Kobo's site that it was not susceptible to file system damage caused by connecting to a infected computer.

As for Calibre and it's directory structure? Kovid Goyal had reasons for the directory structure he uses. If you don't like it, feel free to rewrite Calibre to match your desired directory structure -- check GitHub for the source code. Please note that contrary to your whinge, Calibre does not modify your existing directory structure, it adds it's own libraries using it's directory structure internal to them.

Perhaps, it might be better to suggest that your friend who got his computer infected and never noticed sucks. And inquiring minds might wonder why you connected your ereader to his computer? Birds of a feather?

BTW, the words you were searching for were not "explain skills", they were "whinging skills".

Looking back at the description of the problem, it sounds to me like the dreaded PEBKAC virus. I don't think I could blame the friend for that one.

Before this gets out of hand: Certainly it’s not Kobo’s fault if annotations get lost due to user behavior. However, they could help ease the blowback by giving users the option to store books along with their annotations in some cloud service. Amazon does it, Google does it, Apple does it, tolino does it, for exactly that reason. Not only does it protect users’ annotations from their own stupidity, it also helps ease the transition to new devices. Kobo may think that this suffices for books bought from their store and that reading brought books is just a generous offering on their part, yet all the other major players seem to think otherwise (and it helps their market share, among other things of course, reliability being one factor, prices of content may be another). Moreover, spontaneously corrupting databases are not unheard of in the Kobo realm, so that would help with that...

Well, not quite spontaneously, at least not in my experience -- you do have to do something wrong, as an user, to cause a corruption. The problem with the Kobo database is that it's so susceptible to it that even disconnecting the device from the USB port without ejecting it first, or without waiting for the ejection process to be over, can be fatal (in fact I've had a grand total of two database corruptions in 5 years, one happening as explained above, one by tampering with the software on purpose). This is something that most users don't even think about, or remember -- how many people just disconnect their USB drives without anything ever happening? What if your USB cable is not inserted properly? 99% of the time it's fine, usually, but with the Kobo ereaders you'd have to lower that estimate quite a bit. And so people don't realise that they've caused a corruption, and won't even find out that their database is corrupted if they don't use calibre and the right plugins to check its integrity, and when their ereaders start acting up they don't know the reason. Perhaps Kobo, besides working on preventing database corruption, could at least work into the software some kind of warning message that pops out whenever the database gets corrupt, urging the user to sign out of the readers so that it can be recreated.
Oops, this turned into a rant -- didn't mean to, sorry.
