Kindle Paperwhite not showing books

Hello.
With the premise I've been looking around the site for the past 45 minutes, I need some help with my Kindle Paperwhite.
As soon as I bought it, I could put any number of books in it at the same time, and it would show them all perfectly. It only happened once that a book didn't agree with it, so I had to delete that particular book, and everything started working again.
Since a few months back, I could only put in five books at a time, or it wouldn't read any of them; then four books, then three.
Today, I wanted to put five books in it. I put in the first two, and it didn't show them. Deleted them, put in the other three, didn't show them either. I put in all the books, one by one, and it still wouldn't show them.
I've read somewhere on here that I should try reconverting the books to mobi, and I did that, tried putting them in again, and still nothing.
Sometimes it does do this, but I can still find the books by searching them by name or author; but this time it's not reading them at all. I've rebooted it five times already, and nothing changed.
Any suggestions?
Thanks in advance!

PS:
On top of it, I just checked and there should be 243 books in the Kindle, but it actually shows 253, for some reason...

How are you putting them in?
Did you do the 40 second hold the power button to reboot?
Is your Paperwhite registered?

I'm putting them in manually, because my computer is having problems and Calibre won't work; I rebooted both by holding the button for 40 seconds and from settings; and yep, it is registered.

What do you mean by manually? Sideloading?
Next question are you just unplugging from the computer or safely ejecting?

Are you putting the books in the documents folder, as opposed to the root folder?

Some books will have odd markup that the Kindle chokes on, jamming the indexer -- when that happens, you need to find the problem book and remove it (there can be more than one). Reconverting can fix the markup, because calibre performs normalization on the book. Otherwise it will just keep choking on the same book.

By the way, always convert to AZW3, not MOBI. I haven't really heard of this problem happening with AZW3 books, and in general it is a much better format.

I have actually seen something like this happen, when re-sideloading a book that has the same ASIN but a different title/author. For example, when using a calibre metadata plugboard.
If the book is in a collection, the Content Catalog gets freaked out, because the old book name (that no longer exists) is still stored in the collection, but a "new" book with the same unique ID is now floating around.
It becomes a ghost in collections view.

Usually deleting and recreating the collection fixes that, until I learned not to put anything into a collection until AFTER I fixed the metadata in calibre. (I think I was also able to remove just that book using Collections Manager, but not really helpful unless you are jailbroken...)

Yes; and I safe eject every time.

I thought it might be a problem with a particular book, but neither of the books I wanted to put in showed, even when I tried putting them in singularly; and I did try with other books, but that didn't work either

I'll try converting to AZW3 and see what happens, thanks!

Edit: Converting them fixed it! Thank you so much!
