Calibre books are uploading to Kindle with no data

All of a sudden, here's what's happening: I import a book that I've downloaded into Calibre, convert it to MOBI, connect my Kindle Paperwhite and send it to the device. After a moment, the job finishes, and I disconnect the Kindle. But the book is nowhere to be found on the device.

What's strange is that the books show as being on the Kindle when I click on the 'Device' button of Calibre (when the Kindle is connected) and select 'show what books are in Main Library', but the size shows as 0.0mb.

Before this started happening, Calibre lost all the books I had stored there. I had to restore the database. I don't know why this happened, and I don't know if it's anything to do with the problem I'm now having transferring books to my Kindle.

I've uninstalled and reinstalled Calibre, I'm using the latest version, and it's installed on a computer running Windows7.

Any suggestions? I would be very grateful.

Did you restart (reboot) your Kindle?

There is some file on your kindle that is causing the indexer to hang, so it cannot process any new files. Delete all the files on your Kindle. Disconnect it. Re-connect it and send a single file over. It will show up. UNfortunately, there is no easy way to find which file is causing the problems so you essentially have to send them one by one till you find the problem file. When you do, doing a mobi to mobi or mobi to azw3 conversion in calibre will most likely fix the problem.

Thanks for the instructions, Kovid. I'm not looking forward to deleting everything, but I will, and will check back here with results.
Love Calibre, by the way. Brilliant programme.
@the ducks...yes, I tried doing a reboot, didn't work.

Yeah, reboots won't fix what Kovid mentioned...
But they were less painful to do

Now I'm in deeper trouble. I've deleted everything from my Kindle...or rather, I tried. There are some books on there that are duplicates. (Recently I was attempting to organize the titles on my Kindle, editing them and reuploading them to the Kindle, all the while trying to keep them organized in collections...clearly I've messed something up). I can't eliminate any of these books from showing on the Kindle screen, there's two of each of them, and when I try to delete them by holding down the title of the book and choosing 'delete' they're still there. When I click on the actual titles, it tells me the item has been removed and is no longer available on my Kindle. When I try to delete via Calibre, it tells me the book is not on the Kindle. And when I try to delete by going into the files on my Kindle from my computer, they don't show up. Yet they're right there on the screen of the Kindle.
I still can't transfer any books to Kindle using Calibre, they simply don't show up on the Kindle. I need to get rid of these duplicate books, as that is probably where the corrupted file is that's causing this issue.

How do I get rid of these titles, to start with a clean slate?

Is there anything left on the Kindle that you need? Couldn't you do a Reset on it (Settings button, Settings button, Reset Device)?

It may be a dumb Question, but have you tryed to reset the reader to factory defaults?

That should clear the data, and set the reader in an clean slate (like new out of the box).
