Windows file structure
I don't know what to call this or what to search for.
I noticed my book names are getting truncated.
I also noticed it putting the author and title on the file.
Is there a way to change this?
I need to add my books to itunes for my ipad and I have to either drag and drop files or have it search the folders. But once in there i can't fix anything. Help i'm not sure what i'm doing.

Standard advice; don't look within the calibre directory structure. If you don't want to use calibre to send to your idevice, look at the Save to disk option.

+1, Save to Disk is your friend.

It will export the book to a chosen folder and will rename the file based on the "template" that you set in Preferences>Save to Disk.
