Calibre on virtual server

Hello Everyone!
I have one may be silly but easy question. I will install Calibre on virtual server vith OS Linux and I will use it for converting DOCX files to ePUBs through comand line interface.
I will configure Callibre on my virtual server using its clasic GUI interface(for example I will modify convertion setting for export to ePub format). My question is, if this modified setting will be used, when I will create ePub file using command line command?

You will need some kind of server-side processing, say using PHP to upload files and perform an OS command on them.

You will need to configure the service to use ebook-convert's command-line switches for the various options. The command-line tool does not read the library configuration files, so saved GUI settings will not apply.
