Metadata only updating first time on save pdf to directory

When writing pdfs to a single directory the metadata (title, author, keywords etc) are being updated only on the first export after booting Calibre. After that it's not working for me. In other words, it works for the first save to disk but not subsequently.

We're going to need more details in order to help you. Please answer:
  1. What version of calibre are you using?
  2. On what operating system (Windows, Linux, Mac) and version?
  3. The ebooks you're talking about, did they start as PDFs or were they a different format?
  4. What device are you writing to? Is it your Samsung phone or something else?
  5. You mention a "single directory", are you putting all the books in the same directory?
  6. Can you give us an example of the ebook file names?
  7. Can you give us the "single directory's" full path?

All of these things will help us to figure out if you have a conversion problem, an OS problem/conflict, a device problem, perhaps a wrong setting, etc.

Thanks for your reply. I'm guessing from what you wrote that there may be problems in the file naming, since I've configured Calibre to write the title field as part of the file name (and who knows what characters I've used there). I will experiment but for now here are the answers to your questions:

What version of calibre are you using?
1.46
On what operating system (Windows, Linux, Mac) and version?
Windows 8.1
The ebooks you're talking about, did they start as PDFs or were they a different format?
They started as pdfs
What device are you writing to? Is it your Samsung phone or something else?
Computer
You mention a "single directory", are you putting all the books in the same directory?
Yes
Can you give us an example of the ebook file names?
Determined by my setup in Calibre but it is author - title - ID
Can you give us the "single directory's" full path?
C:\process\done
