Which files to backup from Kindle Paperwhite?

Better safe than sorry. Just in case George Orwell Nineteen Eighty-Four incident happens again or other incidents that would cause remote deletion by Amazon, I would need to back up my books.

Which files would I need to backup? It looks like I need to backup everything in the documents folder along with thumbnail files in the system/thumbnails directory. Is there any other files that I need to backup?

Calibre leaves lots of its signatures all over the ebooks. I prefer to do a clean restoration - as close as possible to the original files.

Only if you convert them or modify them with calibre in some way. If you only use calibre to store/transfer files, there are zero modifications (aside from the file name) made.

What's Sync and Check for New Items?

The only time I even turn on wireless is if I absolutely have to have the next book in a series. Usually, EVERYthing gets sideloaded. It's kind of a drag if I have to read something on a different Kindle and I have to [Next Page] till I'm there, but that's what I do.

Since you only seem to be looking for a disaster backup of your books in case Amazon ever remotely deletes them, your Sync and Check will continue to work as it does now. In the event that you do experience "remote deletion," it won't really matter that the filenames have been changed since there will be nothing on Amazon's servers to synchronize with ... OR re-download (for the missing titles).

Yes. Since you just want an "in case" copy buy your books and send them to your Kindle in the usual manner. Save a second copy to Calibre and use the tools to disinfect DRM - because if Amazon ever deleted your books sometime in the future you have no guarantee that you'd still have access to the correct device to open a back-up copy that was locked by device specific DRM.

Saving that second copy only takes about 10 seconds.

Sync and Check for New Items is basically backing up your annotations, highlights and bookmarks to Amazon Cloud and synchronize them to other Kindle devices you might have so that all Kindle Devices you have share the same annotations, highlights etc etc.

Honestly, I just downloaded the Kindle app for PC and every time I buy a new book I drag it into Calibre and remove DRM.

My Kindle(s) do not really interact with calibre and, of course, it has no impact on syncing, annotations, or anything else in the Amazon cloud.

That was I can still benefit from the Amazon system - which, despite all of our complaints, is still great, especially if you own multiple devices - but have a backup, just in case...
