Direct connect via USB to Nexus 7 not working

My Nexus 7 updated its Operating system to 4.2.2 today, and now while Calibre on the PC running Windows 8 will send ebooks to the Nexus 7 if I use Connect and the Wireless connection, the ebooks do NOT show up in Calibre Companion if I use the USB cable between my PC and the Nexus 7.

I use Send to Main Memory in both instances, and Calibre on the PC shows that it has sent the ebooks to the Nexus by showing that they are now on the Device, but they are NOT showing up in Calibre Companion except when I use the Wireless connection.

I also can only send one or two hundred at a time as I I try to send all 6600 ebooks Calibre shows 'Not Responding' almost forever on the desktop, while if I only block 100 or 200 it takes mere seconds to start transferring the ebooks to the Nexus. There is no good indicator to tell me what Calibre is doing to prepare for the transfer if I am trying to send several thousand ebooks to the Nexus... just the 'Not Responding' from Windows. A progress indicator would be nice when that happens.
