Kobo Wifi - Reloading Books everytime

I sync my Kobo Wifi over the wifi, instead of the desktop. I haven't synced in a couple months and today I bought a couple new books on the website so I turned it onto sync.

It sync-ed all 48 books in my Kobo library such that they now all appear in "I'm Reading" - previously, I have read or closed all except 4 books.

So I starting closing some of the books because I like to keep I'm Reading clean. About halfway through, I decided to re-sync. And it added all the books back to I'm Reading.

I didn't do anything and decided to sync again. Again, it is sitting there going through all 48 books (usually it just syncs the ones with changes).

I just recently installed Kobo app & used Kobo cloud reader on my iPad. Maybe this has caused my bookmark issue?

What is the best/quickest way to mark my books as read, and keep them as read? I don't like having them in my I'm Reading section.

I noticed this problem as recently I wanted to start using the sync feature and read on both my wifi and my Android phone. Amazingly I received a response from Kobo helpdesk who told me that they are aware of the Wifi re-downloading all ebooks when updating your library, and to use the desktop software to sync rather than the update library function on the wifi.

No ETA on the fix, and my support ticket was closed

Update: I opened Desktop (which I haven't used in ages) and updated the software. I "read" all my books in Desktop (scrolled to end and closed them). Then did a sync in desktop so that it synced the bookmarks to Kobo.

Then I connected my Wifi and synced it using the Desktop. And....no luck - all my books are still in I'm reading.

Update 2: Tried Closing some books on Kobo. Then synced again using Kobo Desktop. This time, they seem to be staying closed. So I guess it's a workaround, but it is slow going.
