I may be biased but one of my favourites is the combined Wikipedia/Google/dictionary lookup feature

Being able to switch between ereader (Kobo Touch for me) and Kobo app is great when it works. On Kobo books it had worked but since the new firmware for both gadgets it has been very hit and miss. Mostly miss plus it removed the book I was reading which I'd purchased on the web store but read the preview on the app. That is the only book I purchased from a preview and on my reader it was gobbledygook.
I was tempted to try the Kindle iPad app as Amazon have two books I want (out of a series of 8) and Kobo only have 6 of them.
Kobo have a way to go.
