Plugin tweaks from command line
I have new_mobi_writer = True set in the plugin tweaks in the gui. Will this be read by the command line ebook-convert or is a command line parameter required?

It is used by the command line as well. Note that new_mobi_writer = True is default in newer calibre releases so you should not need to set it at all.
