Blank spaces after header is removed

After I convert a file into HTML or RTF a whole lot of blank lines are there, which I have to go and manually remove a book at a time. Is there some way these lines are removed after header or footer is removed?

If you're getting them because of removin content with search and replace then include the blank lines in the search regex.

Be sure to see what is causing the blank line. Often with PDF input it's due to br tags before and after.
