What are SGF Chapter Marker and Chapter Break?

What are the difference to new a Section0002.xhtml?

A chapter marker is only a marker, like the name says. Sigil can split a xhtml file into smaller segments identified by the markers. If you split this way (or directly by ctrl-enter), the header is copied into all parts. Therefore things like your linking of the stylesheet will be copied.
If you create a new file, these items are not copied.
