What will happen to duplicate books ?

When I am not allowed to have my own directory structure, what will happen to same books in same format that are duplicates or have slight changes when I add both of them to calibre ?

Depends on what you've set automerge to (preferences->adding books). Calibre will either just add them as a duplicate book or try to merge them according to your automerge settings.

What does merge mean ? Will the new one replace old one or what ?

It looks to me as though what the tooltip says is that if the "duplicate" book being added is in a different *format* then both books will be added to the same folder, but if it's the same *format* then nothing happens. I took that to mean no "merging" would occur.

I wish we could choose to replace!

Are you using an old version of Calibre? Any from the last couple of months should have a combo dropdown of options in Preferences->Adding books for automerge, one of which includes "Overwrite existing duplicate formats".
