PRS-650 How to Organize PC eBook Files & Folders

Well having enjoyed my new reader for almost a month, I now find myself confused about how to organize the ebook files on my PC. As soon as I received my reader I plugged it in, downloaded and installed Sony Reader, Calibre and Adobe Digital Editions. Then I bought a couple of books, borrowed some from the library and downloaded some from the internet. Now I realize I may have messed up by not trying to put the books all in one place. Here's what I have:

Calibre managed books: C:\Documents and Settings\User\Calibre Library\
Adobe Digital Ed Books: C:\Documents and Settings\User\My Documents\My Digital Editions\
Sony Reader Managed: C:\Documents and Settings\User\My Documents\My Books\Reader Library
In addition to the above I have books I downloaded from random sources in my default "Download" folder and also I find I have a "My Ebooks" folder.

How do you folks organize your ebooks? Any suggestions?

I have a folder called "ebooks" and I have Calibre use that folder for the books I get. I use exclusively Calibre to manage all my ebooks. So if I get a new book I use calibre to import it into its database (and at the same time move to the "ebooks" folder.
