The One Drive library is strictly a backup, and used for Calibre Companion. If I do happen to buy a book while I'm away from home, I make sure to buy it from the store tied to the device I have with me, and then when I get home I will add it to my Calibre library.

That really does not answer my question. I need someone using CC without calibre to give their workflow.

Calibre is not for everybody. I understand that Calibre is powerful and customizable, but it requires a lot of up-front work to get to that point. I'm a software engineer by training and I don't want the extra work that comes with setting up Calibre; I just want to read my books.

Using Trello is the first time I've actually been happy with my book tracking and I couldn't resist sharing about it.
You have a Kobo. Without Calibre, you are not getting the most out of it.

Why were you having duplicate libraries with Calibre? You just need to have different names for your libraries and then you'll be able to know which library is which. Copying an existing library is not a good idea as you get the same ID and name. You are best to create a new library based on the structure of the existing library and then copy and/or move the eBooks from the existing library that you want in the new library. It's very easy.

It's not. CC is a program that was designed to connect to Calibre and basically pull your calibre library down to a mobile device, originally android and later iOS. In theory you could connect to a content server that supported the same format that Calibre does.

Yes...I guess if you are really dedicated, you could take a blank database with the same structure that Calibre uses and write a program to populate it, or, of course, you could add all of the metadata for each book directly into the db by hand. As far as I can tell, Calibre Companion only needs the database and the books themselves. (I could be wrong, but when I look at the folder in my OneDrive, there are no config files I can see, only author/book folders and a db file.)
