I did deregister and re-register after the problem already appeared.
So what caused the problem I think it was something else.

NILuFe,
When I download a book from the Cloud it appear on the list on Device. It is readable after Kindle reboot and disappears after a USB plug/unplug...

That would point to a fubar'ed fuse proxy and/or userstore FS and/or HW failure.

Not sure if forcing the Kindle to recreate the userstore usually fixes that kind of stuff... Does that ring a bell, @knc1?

The symptoms seem contradictory.

Can be seen after reboot - - OK - then not looking at any file system cache.

Disappears after plug/unplug - - which sounds like looking at cached information - -

That is, what are you trying to see the file with (Device? PC? Items List? whatever?) that the plub/unplug sequence makes a difference.

What PC OS?
Do you 'safely remove' (or 'eject') the Kindle's USB storage before the unplug?

It is a K3 (age can't be ignored).
But the only thing I have done with my K3 in the past couple of years is let it take up space on the shelf. I don't recall what, if any, strangeness it was subject to.

It is about Kindle Touch
Sorry, but I do not really know how to speak in technical terms.
Simply, I can't use or play anything that I see before on the screen, when I press the Home key. There appears nothing on the screen now. Not mater... that the file are in documents folder on Kindle.
My PC have Win 7. Yes, I remove the Kindle safely.

That could cause problems with what you see over the USB cable on your PC.
It would not effect what you see in the main window when the 'all items' selection is made.

What could be hiding the things from the main window is the setting of 'collections' -
I don't recall your answering my question about if you where using collections, either cloud, local or both.
And if that collection management was ours or Amazons.

I had not created any collection. I do not remember to install a collections manager, but KUAL and Midori. And that... just following the instructions that I have read in the forum.
I want to tell that I do not understand the instalation step that I do. But It work.

I'd go with a factory reset, too, that's the 'large hammer' solution to rebuilding the userstore.

And, yeah, a sable USB connection is kind of important, FAT32 shows its age when dealing with (more like failing to) FS inconsistencies.

Note the pic attached to #5 above - it is wrong or at least un-expected **if** the indexer has finished its work.
(I am looking at my K5, Wifi+3G, prior to recently released cert update as a reference.)

Only 'all items' is active.

The 'active content' should not be grayed out - KUAL is installed.

The 'books' should not be grayed out - Kindle User's Guide should still be installed.
At least the O.P. did not mention removing it.

The O.P. did mention that *.txt and *.pdf are on the device, so -
The 'docs' should not be grayed out.

Note above: **if** the indexer is finished.

Since the device received a recent update - the content might have to be re-indexed (and the database re-built) . . . .

I think that the device should not be reset, instead, treat this as an "indexer failure".
I.E:
Do the search bar test to see if the indexer is running -
If it is, then start with the routine of:
Connect to PC -
Delete half the items -
Safely remove -
Wait -
Re-test if nothing appears -
Repeat until only the Kindle User's Guide and KUAL remain.

Note also that the O.P. did not have a recent enough JB installed to bridge MKK -
he reported KUAL is broken and has not reported fixing it.

Note also that the O.P. did not mention re-installing Midori, which would be expected after a '5 series' update.

Then, I bought again a few books from amazon. I have saved it in the device. This new books purchased were seen in list normally, but no the older items.. Its were indexed! I could find any word on its but not on the old items, saved on Documents folder before this issue, even though its are in memory! After connecting Kindle to PC, that new boocks purchased from Amazon appears nowhere in Documents folder.
After disconnecting from the PC... I can not see and acces any item again!... And Search return Nothing.

Better report that to Amazon Customer Service - Lab126 screwed your KT's emergency update.

Before contacting "Customers Service" or reset the Kindle,
I noticed something strange to me when I open the Kindle icon onPC in My Computer.
First time appears a shortcut of 2K to kindle . After I click on the shortcut, the contents opens in another window. This is normal? Two screenshots below.



I hope I remember well. Before, this shortcut not appear and the content opened in the same window...
p.s. Firware version is 5.3.2.1

With that old a firmware version on the device -
contacting customer service may be a waste of time.
They are only going to say: "Update to current firmware".

Which isn't your problem, it worked before, it should still work now.

Your problem comes from something that we haven't yet found the reason for.

The 'open in a new window' thing is probably a change to the file manager options on your PC.

Now there is a question I haven't asked yet - -
Did you have an update to your copy of Windows about the time the trouble started?

The Windows updater keeps a log of when and what was done, somewhere.
Another Windows user could tell you where to look for it.
