Your steps for making the books in CC be the same as the kindle are fine. You might be able to make the process more reliable by creating a custom Yes/No column named (for example) #onkindle. After connecting your kindle and sending books, etc, before you disconnect select all books in your library, use bulk metadata edit to clear #onkindle to empty, search ondevice:true, select everything found, then use bulk edit to set #onkindle to Yes. Now when you connect CC you can know what is on your kindle and do the operations you described to make CC match it.
I have Yes/No columns for all the devices I use CC on, and have them automatically maintained using the Reading list plugin.

Re the collections, I have the Kindle Collections plugin for Calibre. It reliably queries the Kindle when instructed and updates a column in Calibre. This is nicely included in the updates to CC, so if I use that as the grouping in CC and sort by last used, I see the same sequence of books as I do in the Kindle. Works a treat. Of course, I can use one of the other groupings to find a specific book, but if I just want to flip through recent additions, this works fine.

I have another column to indicate things not on the Kindle. It is there really just to keep me from getting confused about why a book might not show as On Device. That also comes across to CC, but with the new process it is meaningless since it is blank for all books on the phone.

While I anticipate primarily reading from the Kindle, that doesn't mean that I don't ever read from the phone. I was pleasantly surprised at how readable the books were on the high resolution 5.5" screen of the LG G4. At present, I have nearly 20GB free of the 32 GB and the OS is taking over 9GB of what is used, so I don't need to work overhard and scrimping on space yet.
