To save dictionary search words on a Kobo require My Words to be enabled. More => Beta Features => My Words.

I can import annotations into calibre but seldom bother to since my only real use for annotations/notes is when I am editing an ebook and mark errors and questionable passages. Once I've finished editing the ebook, those are toast.

I do highlights only for the purpose of correcting typos in a book so that I don't have to encounter them on my next read. I obviously only bother for books that I feel that I likely will re-read, otherwise, it's not worth it.

Once the corrections are made, the highlights are deleted.

If I was serious about annotating (which has never been my thing), I'd made the notes, then edit a copy of the ebook to put the highlights directly in it, for permanence.
