I've only been ejecting my Libra 2 with calibre.

Ditto. Use Calibre to 'eject the device' (any brand )
And I rarely have any problems with files on the Kobo.

Note that when the Kobo Utilities became part of Calibre, I did have the 2-books issue until I adjusted the Save Template path where the books were stored.

I think you mean Kobo Touch Extended not Utilities
