Read ebook-meta --help it tells you exactly how to remove identifiers and when removing is not allowed.

That's likely specific to the kind formats. They dont support generic identifiers only a single asin and ebook-meta cant update that, as it is designed to work with generic identifiers. It will work fine in an EPUB or PDF or KEPUB file.
