If you download a AZW3 that is what gets added.
Conversion Happens AFTER if the box was ticked. It does not do your house keeping afterwards.
Not all conversions go 100% (rare, but GIGO strikes), so letting OTTO loose is not a good idea

You can always go back to the beginning of this thread. Change the search string to 'formats:EPUB and formats:azw3' to select all books where both ePub and azw3 formats exist, then Remove books => Remove files of a specific format from selected books. Select azw3 and click ok.

edit: just noticed that the annotations will stay intact in database, but Calibre will return a message about the missing format when trying to open them via annotations browser
