I have edited the content and TOC of a book, deleted the original book, and copied the replacement book over USB before, yes. I didn't experience any problems, which made me wonder if I had just gotten lucky and needed to take extra precautions to avoid TOC inconsistencies when updating books in the future. If the problem doesn't affect those of us who copy/paste our books manually, then that answers my question.

@davidfor played some games with the Kobo database to keep it from seeing the replacement book as a new book when that option is enabled.

Unless you have changed the name of the ebook so that it is not seen as the same book, you shouldn't need to delete it before sending the modified copy.

Maybe I was unclear. I copy/paste books to my device directly from the OS file browser. Calibre is not involved, so KTE driver settings are not applicable.

What I was attempting to point out if that it requires some work to have a Kobo ereader see the replacement ebook as being the same ebook so it was not scanned and imported. Treating any ebooks copied to your Kobo as being new ebooks is the default behaviour.

And some filemanagers are huge 3rd party tools. So there is no particular advantage to an OS file browser vs Calibre to manage an ereader. An OS file browser can't edit the metadata on a Kobo.
