You don't need the sed command. That is for fixing the H2O E2.

The Aura SE is in a similar boat as the H2O² in that it has two hardware revisions.

I'm assuming 4.35 broke that distinction like it did on the H2O² (and apparently on the Touch B/C, too).

The quoted snippet doesn't work because it's tailored for the H2O²r1 (378 -> 374).
So you're effectively making KOReader think you have an H2O²r1, which fixes the refresh issue, but introduces input & rotation ones, as you noticed .
For an Aura SE r1, you'll want to switch from 379 to 375 instead.

TL;DR: Replace the 4 by a 5 in that sed command.

I’ve noticed a lot of sudden reboots with this latest firmware and my ClaraHD. I’ll go to tap on a book icon, nothing will happen, I’ll tap again, the device is unresponsive, and then suddenly the ClaraHD is rebooting. Has anybody else noticed this behavior? My Elipsa doesn’t have the same issues.

I’ve even removed NickelMenu and reset the Kobo device. Initially, that was to fix the WiFi sync battery drain issue while asleep, but although that problem has been fixed, the crashing persists.

Do you have any patches applied? If so, does removing them solve the issue?

Removing nickleclock fixed this issue on my libra 2.

All my Kobos have a clock, visible when you tap the middle of the page in a book, visible always on My Books, Activity, (My Notebooks if exists) and More.

Nickelclock works on all kobos.
Shows Time and Battery % unobtrusively on each page so you just need to glance up to the top to check.
An excellent addition which I have installed on all mine.
It is also persistent so firmware upgrades do not remove it.

Actually, since I ran into the battery draining eternal Wi-Fi sync bug last Fall, I reset the firmware and never reinstalled NickelMenu for that very reason—to eliminate any cruft that would cause glitchy behavior. So no patches. No menu hacks. Just the Kobo firmware with all its natural blemishes.

I didn’t have that installed, but thanks for sharing your experience. I hope others experiencing this bug come across your comment. Often the little things we tack onto an OS can cause problems. It’s usually the first thing to remove when trying to troubleshoot.
