It's much more likely to be a result of how kepub kobospans are applied and the effect they can have on the displayed text depending on where one kobospan ends and the next one starts.
But then everyone reading kepubs should see them.

What is it about hyphens that you do not like? Did hyphens bother you when you read pBooks?

Yes and no it depends where the span is but also your font size, font itself, line spacing, margins, and justification settings all are things which play a role in this.

Here is what the code will look like. The ID will have different numbers. And obviously there will be closing spans.

Code:
<span class="koboSpan" id="kobo.44.1">
Find the paragraph with the problem. Then delete all kobospans in that paragraph except the first one and then copy the eBook back over the existing copy on your Kobo. It will be imported again and you can go to the same page and see if the problem still exists.

Strange then, because I've certainly never seen them.

I'm guessing that's the reason. Try without enabling it and see if the spaced-out letters are still there.

There are mighty few hyphens in paper books as compared to ereaders, at least in my experience. That's because paper books use micro-justification.

Hyphens bother me because they throw me right out of the book, figuratively speaking. They just interrupt my reading flow.

What interrupts my reading flow is paragraph spaces. Spaces are meant to denote a new section. They are not meant to mean a new paragraph.

Yes, I think the letter-spacing problems are a result of the combination of current kobospan algorithm plus optimizelegibility option.

Back in 2016, when we first started discussing this, GeoffR said this. It's why some decided not to enable ligatures/kerning. I, on the other hand, wanted all possible bells and whistles so I started tinkering with the kobospan algorithm instead, so I could have everything

I do wish the KTE driver would take onboard your koboSpan algorithm instead as it's working better.

Try reading a pbook and count the hyphens used to split words. Then read the ebook and count the hyphens used to split words. In one book I was currently reading (A New Clan by David Weber and Jane Lindskold). The first chapter of the ebook had more hyphens that the entirety of the pbook.

Because RMSDK can adjust the spacing between words, I get a lot less hyphens reading ePub then I do with KePub.
