The issue had gone away, but now it's happening again. However, I know which book is causing the error this time, it definitely looks like a database issue as tshering said.

There is a book with messed up data which I can not delete no matter what.

Is there a more focused way to fix the error without having to reset everything AGAIN?

Also can I at least backup manually some of the data (that is not causing any issues)? Mostly reading progress.

EDIT: this is weird. Upon re-adding the books, even after resigning myself to refresh the database AGAIN, these two books still display incorrect data (like entire filename instead of the actual title, and "author unknown", despite these metadata being present in Calibre)

Since you already have KOReader installed, you might consider putting your "sideloaded" books behind a "hidden" folder, so that you won't have to worry about Nickel's database issues. A hidden folder/file is one that has a name that begins with a dot/period, like: ".books". (You can make hidden folders by naming them with a dot on both ends, like ".library." which windows will drop the trailing dot, leaving you with the ".library" hidden folder you want. Any files or folders you put into your hidden folder will also be hidden from Nickel's processing.)

Luck;
Ken

Are you saying you cannot delete the file with the windows file explorer?

You can make a back up of your database (you have of course to do this before it gets damaged) by selecting:
Code:
tools > back up and restore > back up > back up db.sh
When you need, you can restore your database by selecting:
Code:
tools > back up and restore > restore > restore db.msh
There will be displayed a list of your backed up databases. When you select one of them, it will replace your current database. (The name of the back up files contain the date when you created the back up, e.g., KR.sql 171005 2146.gz is the name of my backup from October 2017.)

Before transferring books to the reader you can check them with an epub validator (you can find some online). Transferring only valid epubs might help to prevent difficulties. I cannot give any advice concerning the metadata.

I am sorry to hear that you are lacking motivation at the moment, KSM is the best thing that has happened to Kobo, I really wouldn't know what to do without it - you have done a great job!

I just installed Koreader on my Kobo aura, and although I can start the program itself, there is no button which says "Start Koreader", but only "Start Nickel". Is this a bug or am I missing something?

Make sure the koreader folder is in the correct location. Restart the device (by powering it off and then on).

Is there a nightmode option for KSM? I could not find it, but it would surprise me if there wasn't one...

No, there is no nightmode option. I think there might be an easy way to introduce one, though the quality might be rather bad. I try this evening if I have a chance.

This is what I can get right now. Either the background color is gray, or it is black, but then you cannot see the navigation buttons at the bottom of the menu and also of the message screen. I think I would prefer the gray version because of the buttons. What do you think? I would like to implement only one version in order to keep it simple.

I did the changes to the most recent version of files that I have on my test device. Frankly speaking, I cannot remember how much changes we did to your copy of KSM, and whether my new files are compatible with what you have. I would therefore upload the whole package and suggest you install it over yours. But keep a copy of your current version, so that you have a backup if the new version does not work on your device. Would that be ok with you?

Thank you for the offer! I played with it a little more, and I can make it darker. But one cannot see it on the screenshot how it looks on the device since I have to use red for the buttons.

Personally I prefer the black, and for the buttons, would it be possible to have white buttons filled out with black (see attached) a 1 or 2 pixel border should already make it possible to view them no matter what.

Addition: the same goes for the icons. I tried finding out where they are stored, but it seems to be into one of the binaries.

I can't exactly remember all the changes we made for the Clara either, but I'll run a diff between my version and ksm09+update1,2. I can copy update 2 over 1 to make it work, right?

I ran a diff. first i used sftp to copy /usr/, /etc/, /add/ and /mnt/onboard/.adds/ to my pc in a directory named 'clara'
then i made a directory named 'default', in which I unzipped KBStartMenu_09_plus_update_001.zip, and then i unpacked KSM09_update002.zip over this.

finally i used
Code:
# diff -r default clara >difference.txt
to create the attached diff.

If you'd like me to do anything else, please let me know.

Theoretically, yes. Practically this does not go well together with my idea of an "easy way" to add nightmode. I would have to dig up the source code from some retired machine, free space on my current laptop to install linux and the necessary development environment ...

While writing this I have got an idea. Since I have been patching nickel for years, why not patch KSM? If you are willing to modify the icons (or find suitable replacements) I attach the original ones to this post. The file size of each replacement icon must be the same or smaller as that of the original file.

You should really be using some kind of git repository :P

With file size, are you referring to dimensions, or bytes?
