Try changing the % to an EM like this:

span._idGenCharOverride-3 {
font-size:58%;
font-size:.6em;
}

The % shouldn't really be a problem - it appears properly in Sigil anyway. But it could be that whatever they are using to view the ePub just chokes on it.

The CSS is a right mess. It needs some hand cleaning up. It really is an InDesign generated CSS.

Yes, I agree. But the OP doesn't appear to be at the level of CSS/HTML knowledge required to do all of that. And that wasn't his/her question.

The problem I have i that I was going to try to clean up the CSS, but it's not that easy to do with a scrambled eBook.

One thing I've noticed with InDesign, because it's not precise, some values are just silly like a font size of 1.053em or a margin of 0.023em. Also, I've seen font-family with font names where there is no embedded fonts. It's not precise enough for eBooks. The thing is with InDesign, once you've made the eBook, you really should go through the CSS by hand and fix it.
