I am making a "sandbox" template from my most recent epub. If I simply delete the content.opf and toc.ncx, will Sigil re-create them as I generate the new TOC?

You can't delete either file with Sigil. It won't let you. Sigil will recreate a toc.ncx whenever an EPUB without one is opened (and when a toc is generated in an EPUB2). Sigil will probably attempt to recreate an OPF upon opening an EPUB without one (I think it used to, anyway), but depending on file names it may make a dog's lunch of it.

The OPF file is literally the backbone of an EPUB. I can't recommend "simply" deleting it for any reason whatsoever (unless you just like extra work).

Without an opf, Sigil will probably not be able to load the epub correctly. You would have to import each xhtml file and image file into an empty epub created by Sigil.

Not sure why you would want to do that, though.
