If the Check Library process is reporting no errors then, as someone already posted, that means the epub files were deleted from with calibre.

Have a look in the Recycle Bin for items such as this



We recently discovered a 'feature' in Bulk Metadata Edit that made it relatively easy to inadvertently remove format files en-masse. Kovid fixed it by removing the option from Bulk MDE. The same functionality is available in the Remove Books function in a much safer way.

I'm wondering if you have at some stage fallen down that rabbit hole.

Do you have any backups?

I hope so. I'm about to go on a business trip in a few hours and don't want to start a detailed project right now, but I will start working on this after I get back, next weekend. And track everything!

Before you do anything else, have you checked your backups? Depending on how often, when the last time was and how many copies, you might be backing up the bad library.

That would be horrible!

I also have a backup of the entire computer, and the book files are actually in a separate folder from the library. I'm now thinking I should just restore from there instead. Just to be safe.

Yes. The original files are kept in their own folder, and moved into the Calibre library folder. That way there are two copies on the laptop, in addition to the copies on the external hard drive that has a full back-up of what it on the laptop.

The Kobo library is separate from the Calibre library. Calibre has the books that I have obtained from other sources than Kobo.
