I honestly don't think that empty sidecar folders will have the slightest impact on performance, but please do report back and let us know the outcome of your experiment,

Ok, I will try it. Would you suggest any methodology to make this a better test?

Moreover, I am not quite sure about this, but the "ghost" sidecar folders in my Kindle are not empty. I will check later, but I think that after I delete a book with Calibre, some files remain in the sdr. folder.

No, they won't be empty, but I'm still pretty sure their presence will not have the slightest impact on performance. All they're doing is wasting a bit of storage space.

Load your books with Calibre and delete them with Calibre and the problem will go away.
