My workflow is -

1. Save to disk on PC first (using Genre as my top level folder, then within each Genre folder there's a sub-folder for each author which contains the book file - .mobi - and .jpg cover and .opf file).

2. Drag & drop Genre folders to the /documents folder on the Kindle.

One of the "quirks" I've noticed so far is that about 75% of the covers are not showing up on the Kindle, even though each book's .jpg file is copied over.

You should NEVER do anything like that to things in the official Library folders.
Calibre has tools to update the books INSIDE the Library. Pulish and Update Metadata.

Next: Why are you using the O/S (which does not do all the neat, additional Kindle things)?
Metadata Plugboards offer to insert or modify Kindle recognized fields.
Calibre does an outstanding job sending books to a Kindle
I use USB with the plugboard set to insert series_index into the title.
I also use Kindle Collections to turn Series into a 'Collection" (coupled with the plugboard use, series in reading order )

I have no desire to jailbreak my Kindle Voyage, which is required for Kindle Collections plugin usage.

From what I can see, 93terp is using the save to disk feature to save the books to a folder on his/her hard drive, and then copying that folder to the Kindle. He/she is not touching the official library folders at all.

Am I stating things correctly, 93terp?

I don't use kindle so I am guessing only about the difference in filesize maybe it is because sending directly by calibre sends the newer mobi format which has both the new and old version mobi. And saving to disk is just saving 1 kind. But I am just guessing as I have never used kindle or mobi format.
