Yes 9 works with epub2. There is no plan to phase out epub2-support.
As to "automatically interface with the plugins," I'm not sure what you mean. 0.9.x comes with it's own integrated Python3 (on Windows and Mac) that is configured to be used by default (meaning you no longer have to have Python installed separately on your machine to make use of the plugins). But individual plugins will need to be downloaded and manually installed. There is no integrated method for finding/getting plugins, though. That would depend on the requirements of the individual plugin. For the most part, though, no. An exception would be the EpubCheck validation plugin. It needs to be able to find Java on your machine (since EpubCheck is Java-only).
