The calibre plugin "Modify EPUB" has an option to add custom CSS to EPUBs en masse. Make sure it will override the class that is applying serifs.
Alternatively, filter out font-family using a calibre conversion, and use the custom CSS.

Findable and adjustable ?. Kobo reader's font select options will NOT work if you specify a font in case. Not sure what kindles do. If you want the reader to be able to select a font then do not specify anything. not even sans serif.
If you want complete control, then embed, as others have explained , but watch the legalities. Actually if you want complete control then forget epub, use pdf

Do you mean that a kobo standard selected font is unadjustable, or, that the font adjusters will be inoperative with publisher font enabled ?.

if you want to use font select on Kobo e-reader, that selection option works only if there is no explicit font family declaration within the book. otherwise the kobo honours what the book css says.
So a simple overlooked font-family:serif; or font-family:sans-serif; in css is enough to disable the on-device selection options

that is based on my experience with sideloading epub & kepub to aura HD but i think all Kobo devices behave similarly.
