Disappearing books
Does anyone know how I could search calibre and identify which titles don't have ebooks?

I have a strange problem with calibre. It's telling me I have bunches and bunches of books in my catalog which don't have ebooks in the folders.

The ebooks were there at one time, but they are gone now.

Does anyone know how I can identify the entries that lost the ebooks?

You can search on format:false to find any entries that have no formats associated.

Run the Library maintenance tool to identify mismatched (with reality) entries

You should also take steps to discover why this happened and prevent that activity in the future.

And don't tell me it can be found through the calibre icon on the toolbar, because this option isn't listed.

Well, it is the bottom option in the latest version of calibre (x.31). I had x.20, which didn't have it.

Actually, i think installing the update may have fixed it. Calibre only found 3 missing ebooks. I had found a dozen before.

You may have had a minor DB corruption, Running the check may have cleared it up. (intended result)

Size and formats are stored at the time the record is created/updated.
something may have glitched the data.

I used to have those kinds of problems when changing metadata on a library shared (via Dropbox) between two computers -- one of which had a case-sensitive file system. Changing the cases of metadata on the the case insensitive machine would result in titles without books or weird duplicates (one with books and one without) on the case sensitive machine when running a library check.

If you must share ... do so between machines of the same platform. Or at the very least ... only edit metadata on the machine that has a case sensitive file system.

I don't share, but this library has been transferred thrice as I have upgraded to a new laptop. The last move may have introduced errors.

So yes, this could have been a cross device transcription issue of some kind.
