File to eBook formats

Hello, I am new at self publishing. Trying to do the work myself. I have a graphics background and that helps. I published my first eBook with music an animation in December of 2013. I worked great. Now I want to publish it on Amazon and Nook. I understand they do not support the animation so it will be a pretty simple book of pages. I am trying to use the Calibre program to format my MAC files to MOBI (Amazon) and EBUB for Nook. Big learning curve. Challenging and fun.
I am also a singer/songwritter and my goal is to create books with music and animation. And, with that, it's hard to see what/who supports that. HELP
I created an eBook for Apple iTurnes, iBook, and published it in the iAuthor program. It is a fixed format, landscape, children's book or comic book single page format to be read that way. Will Calibre work to produce MOBI files for Amazon and EPUB files for NOOK. Any comments or direction would be helpful.

Forgive me for asking, but are you aware of the fact that files created with iAuthor can't be sold anywhere other than the iBook store? Not, at least, unless the licence agreement has changed since I last looked at it.

Calibre works, but my experience has been that I have greater control of the output when I use Kindlegen to make mobi files and make epubs by assembling the whole package manually.
