EDIT: I see now what they've done. If you tap and hold the check mark at the right side of the library page alongside a book, you get a popup, one of whose items is "Add to Collection". That takes you to a page allowing you to easily add and remove the book from multiple collections. That's the new feature - it's something that the eInk Kindles have had for a long time.
I thought that feature was already there, but I may be thinking of the PW2. They should have given instructions instead of making us fish for the changes. This does not make it easy to see which collections a book is in. It takes too long to execute and is in no way intuitive to the user.

Agreed. Yes, it's a straight copy from the UI of the EInk Kindles. The Touch was the first to have that UI feature.

All I want is to be able to sync my highlights/notes from sideloaded content.

That is not going to happen. You can sync from personal docs you send to the Amazon Cloud, but not sideloaded books. Amazon cannot track your notes and highlights if they don't have the book/doc in their Cloud.

ETA: By sideloaded I mean placed on your device via a USB cable, a calibre connection, or any connection other than the Amazon Cloud.

Here is an attached screenshot from my iPad Mini Retina showing the Dictionary popup window in Kindle for iOS 4.1. As you can see, part of the window is nearly impossible to read due to light colored, thin font. I hope they fix this. I'm not sure if it is a bug or just a really bad design decision. It might be an iOS 7 thing too, but hopefully it can be fixed.

ETA: Off topic, but I thought you might want to know how I got a light grey background and black text in the Kindle for iOS app. I didn't. I use the standard white background with black text theme, but I turn the backlighting way down on my iPad Mini Retina when reading. I took a screen capture and this is how it came out. In the past screen captures I've made looked white and did not show the low backlighting effect. Interesting effect, and I'm not sure if that is an iOS 7 thing or just an accident. The image is a pretty close rendition of what I see with my eyes when reading in the app.

I am disappointed that they still didn't identify themselves as the recipient of .AZK files. These files still cannot be directed to the Kindle reader by cloud apps such as dropbox even though it is the only app that can read them. (See our wiki if you don't know about AZK files.) It is a pain to have to use iTunes to load these files.

I have sent myself documents (mobi files) via Send to Kindle and through email and I am still unable to sync highlights. I can see the docs in "Manage Your Kindle" under personal documents. When I called Amazon today they told me I cannot sync highlights for Personal Documents, only books purchased from Amazon.

That is not true. I sync highlights for Personal Documents all the time. You got a stupid CS rep. Personal docs will sync with Kindle eInks, Kindle Fires, Kindle for Android, and Kindle for iOS. They will not sync with Kindle for PC or Kindle for Mac though.

She may have been stupid, but her story matches my experience. I have tried it with three documents. I upload to the Amazon Cloud, go to the cloud tab on the iPhone app, download, add a highlight, go to library, hit sync. Then I go to any other iOS device or my Paperwhite and hit sync. Page progress syncs but highlights don't.

I've checked every setting. I'm at a complete loss.

... for the simple reason that Kindle for PC/Mac don't support personal docs.

Yes, I know. With these computer based apps Amazon apparently assumes you will simply open the personal doc directly from your computer.
