Some of that is purely personal preference, not bad formatting per se, but since I'm the one who will be reading it I might as well fix it up the way I like it.
If I ever got an ePub the way you like it, I would say it's poorly formatted. Most people would.

Why do you assume "most people" like what you like?

I don't know if that's a good thing or not. I've seen some ePub after being edited in Calibre and they can be seriously messed up. I prefer to do it by hand or Sigil depending on the ePub.

Because a lot of people think they are not well formatted and they are formatted with odd margins and line spaces in most cases.

I didn't know Calibre stripped DRM too. I've been farting about with various scripts. You probably can't link me to anywhere, but can you give me something of a clue as to what's involved? Will it work in Linux do you know?

It doesn't, but certain third-party plug-ins can.

Calibre does not strip DRM. It is third party plugins doing it.

Are we allowed to utter the name of these third party plug-ins? Or are they called Voldermort?

Okay, I just feel rejected now. Alf hates me and he who should not be named is my best bud? I feel like I've gone from hero to zero.

Sure. Just not most of the publishers who use DRM, especially the BPHs that issue backlist books they've scanned and auto-formatted without proofreading.

Apprentice Alf lives on and is your friend. He'll give you all the tools you need to automate the process with Calibre. Just read the instructions.
