Correct -- syncing collections with calibre requires jailbreaking, which is no longer possible on the PW2 and never possible on the KV/KT2.
(It does, however, work if you went to the effort of jailbreaking over a serial port.)

Personally, I find Collections far more enriching than folder structure. I can file books in multiple collections, for example.

And since I am on fw<=5.4.0 I can also have nested, hierarchical collections. Beat that.

Yes. The reason being that when, in the past, the collections file was in the public partition, people were constantly accidentally deleting it and losing all their collections. At one time it was probably the most commonly asked question on the Kindle forum here at MR. So to stop people doing that, Amazon moved the collections data file into the system partition, and made it inaccessible to the USB-mounted drive. The issue of third-party tools wanting to create collections was not terribly high on Amazon's list of priorities, I'd guess.

Keep in mind -- they know what they are getting, and just because one or two people have complaints, doesn't mean everyone does. The most vocal people are always the people with problems.
Apparently it is still popular enough for the companies in question to keep coming out with new models.

Personally I use a Calibre plugboard, but for those who wish to use collections, you do your collection management on the Kindle. Or you can email your books to Amazon and use "Cloud" collections.

Not true.
There quite a few devices that let you browse hierarchical directories.
As previous posters said, Onyx, PocketBook and others work that way. There are more but I have personal experience with those two.
Also my Nook Simple Touch did support folders after rooting.
All Android based devices support directories.

Or order them from numerous Internet stores.

Yep, not supported.

We can see all the directories when connected to PC and we can move directories and subdirectories from PC to Sony or vice versa, but the books shall be shown in Sony listed as within one directory.

An info about book's directory (a complete path) is visible only by selecting the book and clicking on info.
