You start with the ePub...

To fix a Mobipocket eBook, you have to use one of the tools available at MR for decompiling a Mobipocket eBook, make the changes in a text editor, use Mobipocket Creator 4.2 to put it back together and pray that nothing got messed up.

This is one reason I go for ePub as making corrections is quite easy.

What I've read some people do is go Mobi > ePub, fix up the ePub and then convert back. You may have to do some cleaning up of the ePub as well as fix the errors, but once done, you'll have a good Mobi.

That's exactly what I do and then edit it in Sigil, and finally convert it back to MOBI. (and save the EPUB for future edits as they crop up [which they do quite frequently]).
