Is it okay to unpack zip in calibre directory?

I am going through my library and tagging the books. First I open them with a double click.
When that is a zip file that represents a saved webpage it opens with the contents of the zip displayed.
So that I can see what it is in fact and view it I click explorer's 'extract all' and I then pick the index.html from there or whatever and view the thing. See the webpage.
All okay. (though very often much imaging missing)
But I notice that explorer tells me it is extracting to the Calibre directory and it has crossed my mind that maybe it is loading the calibre directory up with lots more directories it doesn't need/want/shouldn't have.
I looked and don't see any but thought I might ask.

You should not make any changes to calibre direectories outside of calibre, Extract them elsewhere

Mmmm.... that's what I was worried about. Any way to check for damage/fix things?

When I want to change a .cbz (order, add, remove, or replace images) I do the following:

• copy it to the book's 'data' folder (if it doesn't exist I create it),
• prepend a timestamp to its name (sometimes),
• unzip the cbz,
• do whatever needs doing,
• zip the folder of images into a new .cbz,
• copy the new .cbz to the clipboard,
• use Add Books->Add files to selected book records from clipboard to replace the existing cbz,
• tidy up the 'data' folder.
