Kobo book file location

So I am trying to get into KOReaders for the second time. I am having a better time of it now.
I do have a question, and I am sure more will follow later. The majority of books I have on my Kobo are books I got on Amazon, loaded and liberated into Calibre and then put on the kobo. When I mount the Kobo onto my Mac I see directories for every author and within that directory the books from that author.
This causes KOReader home to show those directories. From poking around here and elsewhere on the web it sounds like I want to have the books all in the root directory of the device. Is this something I should do?

If so, is there a easy way or script to do that on the kobo device or with device connected to computer?

If not, should I delete all my books on the kobo device and resend them from Calibre? Assuming there is some way to configure Calibre to simply put books in root of device and NOT into a directory structure.

Sorry for all the questions, but I am a KOReader newbie and I trust the opinions and help I get here more than anywhere else.

You can keep your folders structure.
To see all the books at once (flat view) you can either create a collection with all the books, or apply a userpatch (discussed here https://github.com/koreader/koreader/issues/8472).
Both approaches allow browsing the books by metadata (title, author, series...}.

Also remember that since your Kobo's exposed partition is a FAT32 partition, you have a limited number of directory entries in the root directory. Also a file name that exceeds the old 8.3 style will require long file name entries in the directories at 13 characters per entry which can chew up those 65K entries very rapidly.

For instance, "The Guernsey Literary and Potato Peel Pie Society - Mary Ann Shaffer" at 68 characters will need 6 LFN entries plus the 8.3 entry so will chew up 7 directory entries.

So I would create the collection in calibre and when I connect the kobo would it transfer that collection to the kobo? Sorry, newb

What I've done is I stopped using author directories because I don't need them. I don't want so many directories. Kobo doesn't need them. so I set calibre to put my books in a directory called books. So I start the template with books/ instead of the author mess (Yes, I think it's a right mess).

Yes, this is the way. So I nuked all the books on my Kobo. Then dumped my calibre library back onto after changing the template. I did it in 300 book increments and it took a bit but it is now complete. I am happy!
